Question: do your brake lights work properly right now? And when you plugged in the flasher and stepped on the brakes, do they come on first for a few seconds before going off and then coming on again?
Also a note, Ford wiring color code says white with a blue stripe wire means right front turn signal and right turn signal indicator in cluster, go figure.

They work properly only when the flasher is not in the third plug, and yes they do go on before blinking.
I traced the wires, and rather than explain it, I'll show it. Here is a picture, courtesy of the "Factory Wiring Diagrams" section of Fordification that I have modified to try and show where I traced the wires and where the plug is at.

As you can see by the red question marks, I am unable to trace where the wires go past a certain point (I could cut open the wrapping, but I'd rather not). Interestingly, the wire near sockets G and F completely bypasses the sockets.
I thought this would clarify things, but, after tracing the wires, I think the mystery has only deepened.

looks like somebody has altered your harness either they moved the warning light switch to your dash or they wired in a backup one in the glovebox.

Yeah, I decided to open the neat wrapping (whoever did it, did a good job, it looks factory) around the wires and found that the plug had been spliced into other wires. What for, I have no idea, so I just removed it. My turn signals still don't work though....dang....
